Do you have the "soluble" checkbox set for the profile of the soluble filament? This tells Slic3r to use it only where needed. These settings are used by the variable layer height feature to limit the editable minimum / maximum layer height.

Why are you experimenting with the firmware retract? Current Slic3r PE could be configured to use different speed for retract and deretract, therefore I don't see any benefit of using the firmware retraction.
